RAD-seq strengthens phylogenetic resolution in Schoenoxiphium (Cyperaceae). A general problem in phylogenetic reconstruction is the difficulty of resolving relationships among closely related species and species complex, especially those with scarce or discordant phylogenetic signal from individual DNA regions. This is the case of genus Schoenoxiphium, whose diversification center is located in South Africa and Lesotho. Commonly sequenced DNA regions (nrDNA, ptDNA) often lack phylogenetic signal at species level and the information among them is sometimes discordant. Next generation sequencing of restriction-site associated DNA (RAD-seq) offers the possibility to conduct genome-wide evolutionary studies. It is particularly useful in non-model organisms for which no reference genome sequence is available. Previous phylogenetic analyses of nuclear (ITS and ETS) and plastid markers (rps16 and matK) strongly supported five main clades within the genus Schoenoxiphium, but provided little phylogenetic resolution within them. Using pyRAD, a recently developed analytical pipeline for RAD-seq phylogenetics, we created a concatenated supermatrix to infer the genealogical relationships among species. The main lineages and their relationships were mostly congruent with the phylogeny from the analysis of the four sequenced DNA regions. In addition, we completely resolved interspecific relationships in genus Schoenoxiphium. Nine taxa were retrieved as monophyletic on well-supported clades. Around 16-17 described species and 2 new species (S. pseudorufum and S. sp. nov. 2) constitute this genus. Our findings demonstrate the utility of next generation sequencing techniques to elucidate the systematics of species complex subjected to problems with taxa circumscription.
