Phylotranscriptomic insights into the radiation of mosses: gene family expansions and paleopolyploidy. Rapid radiations— early bursts in the phylogeny connected by short internal branches—are found in many major lineages of land plants, and leave a signature of diversification in the genome, such as whole genome duplication (WGD), gene family expansion, or horizontal gene transfer (HGT). Phylogenomic techniques can be applied even in non-model organisms by comparing transcriptomes from many species to determine whether genomic events are associated with major lineages. In the pleurocarpous mosses (approx. 4200 species), a single radiation ca. 130 mya is associated with a derived, frequently epiphytic, growth form and an early burst of diversification that coincides with the rise of the angiosperms. We compared twenty transcriptomes of pleurocarpous mosses from the order Hypnales along with five transcriptomes of acrocarpous mosses and the proteome of the model moss Physcomitrella patens. Using a bioinformatics pipeline, we filtered transcripts according to similarity to known plant proteins, and organized them into orthologous gene families with a phylogenetic clustering approach. We found evidence of several hundred gene family expansions associated with the expansion of the pleurocarpous mosses, and evidence that several reported HGT events are much more recent events than previously thought.
