Comprehensive survey of mitochondrial transcription and RNA editing in gynodioecious Silene vulgaris.

Using an RNA-seq approach, we provide a comprehensive view of transcription in floral buds harvested from female and hermaphrodite Silene vulgaris (Caryophyllaceae).  Beyond coding sequences and UTRs, we found substantial transcription of group II intron sequences as well as occasional elevated transcription in ORFs and long noncoding RNAs.  A comparison of RNA-seq data with the mt genome revealed expected and unexpected RNA editing events across the mt genome.  We compare observed editing events with predictions based on conserved coding sequences as well as events observed in Arabidopsis.  We detected numerous editing events far from annotated genes, most presumably due to off-target editing, but a few within noncoding “islands” of transcriptional activity.  We also note conserved silent editing sites and patterns of edit site loss that may enrich our understanding of editing factor binding rules.  Our results highlight the relaxed transcriptional control in plant mitochondrial and shed new light on the mitochondrial transcriptional processes in the differentiating tissues of a gynodioecious plant.
