Botany 2015 Colloquium: Phylogenomics and the 1000 plants (1KP) initiative

Phylogenomics of Viridiplantae using plastid genome sequence data.

Recent advances in sequencing technologies have enabled the construction of massive genomic-level datasets. Using transcriptome data from the One Thousand Plants Initiative (1KP, onekp.com) and previously published plastid genomes, we generated a nearly complete dataset of chloroplast genes for over 2,000 green plants (Viridiplantae). The tree closely agrees with topologies based on numerous nuclear genes for over 1000 species. The chloroplast genome has long been the workhorse of plant phylogenetics and, due to within-individual homogenization and its low levels of recombination, is simpler to analyze than the nuclear genome. In addition to comparing relationships inferred from the plastid and nuclear data sources, we will also focus on the challenges encountered in assembling and analyzing plastid datasets on this scale.
